A new method for the targeted analysis of proteins is presented that combines the specificity of immunoprecipitation with the sensitivity of protein detection on microchips using the High Sensitivity Protein 250 assay for the Agilent 2100 Bioanalyzer. As an alternative to Western blotting, this method is valuable for researchers engaged, for example, in protein expression and purification in pharma, biotech or academic labs. Advantages of this new method in comparison to Western blotting are: higher specificity and sensitivity, less manual steps and direct availability of quantitative data, 3 hours versus 1 day analysis time, 10x less primary and no secondary antibody needed, environmentally friendly process.

This application note describes a method for performing copy number analysis of archived FFPE tumor samples using Agilent Oligo Array CGH. The method uses Kreatech’s Universal Linkage System (ULS™) technology, a non-enzymatic direct labeling methodology, that can be used with degraded FFPE tissue-derived DNA. The method also features a simple, single-step sample preparation procedure, which reduces the cost of sample preparation. In addition, the method employs a novel labeling strategy that significantly improves the labeling efficiency of samples. Two dif- ferent sample sets were analyzed: fi rst, a protein size standard and BSA as a test protein for molecular weight determination; second, a reduced antibody standard for quantifi cation of light chain, non-glycosylated heavy chain and heavy chain. To get an estimate for the intermediate precision, these experiments were performed with two different gel lots and capillary batches each. Across these experiments, the gels from both suppliers showed a similar performance. Impurity detection experiments were done with a low molecular weight protein spiked into a non-reduced antibody standard sample. With the gels of both suppliers it was possible to detect this protein down to a level of 0.1 %.
